Lithgow, 80, made history as the oldest male actor ever to win a Tony, taking the award for his performance as Roald Dahl in Giant.
It marks his second Tony win, more than 50 years after his first.
Manville won her first Tony for her role as Jocasta in Oedipus, describing the award as “a very big deal” on her Broadway debut.
Other major winners included Laurie Metcalf for Death of a Salesman, which dominated the night with six awards overall.
The ceremony also saw victories for productions including Ragtime, Schmigadoon! and Cats: The Jellicle Ball.
